The "Only Keep Complete Sets" setting can leave empty directories if files need to be deleted or moved to ToSort.
Steps to reproduce:
Add a Redump DAT that contains bin and cue files
Configure the directory to only keep complete sets and store the sets uncompressed (File)
Add a complete set for the DAT and scan so that the set only contains green "have" status
Do find/fix if needed to ensure the set is stored uncompressed
Delete a file from the set so that it becomes partially complete
Scan the set again
Find and Fix. Note that some files should be moved to ToSort
Check your RomRoot and notice there are empty directories for sets that were previously partially complete
