The "Only Keep Complete Sets" setting does not apply correctly when using Linux with mono:
Steps to Reproduce:
Select the last folder in a tree and choose the "Only Keep Complete Sets" option (o a not complete set).
Place some files that match some of the files in the folder but don't form a complete set into the ToSort directory. For example, add only the .cue file but not the .bin file.
Find fixes.
RonVault will mark some ROMs as missing and partially fix the sets in the directory.
However, there is a workaround to address this issue. After marking the folder, select the parent folder with the same option, and then it seems to work correctly.
